The marks are stored in a small binary file associated with the recording (the .cuts file), and it appears to have been messed up somehow.
If you can, just delete the two marks that have timestamps after the timestamp of the end of the recording (EOF), and any others that you don't want.

If the picons are up to date, the correct logos will be shown for channels in the infobar, the favourites list and in the EPG, in most parts of Australia.
It's a fairly small package, and there's not really any reason not to update it.

Unfortunately, it looks like you rebooted your Beyonwiz between when you got the error message and when you saved messages.txt, so the messages.txt file doesn't cover the time when the error occurred. The messages.txt file only covers the time from about 20:51 to just after 20:52 last night (28 Aug)...

No, I don't think there is a way to do that. You could get the operation that you want by shutting down the PVR to remove the HDD, and then shutting it down again when you plug the HDD back in, but that's probably just as prone to "forgot to do it" as any other method.
